Hi Sara,
This is probably an issue with the RaMP version. The vignette version is 2.3.2 and you are using a later version. You are on the latest release version of RaMP currently (2.5.4) and the 386 pathways is correct. We will soon be releasing 3.0 which will have PFOCR pathways added as well and an updated vignette.
Let us know if you have any further questions.
Thank you for your response.
If it's correct good! Thanks.
And thank you for getting it available to use, it's been very useful and I
expect to cite it soon.
All the best,
Sara

At the step:
pathwaydfids <- getPathwayFromAnalyte(db = rampDB, c("ensembl:ENSG00000135679", "hmdb:HMDB0000064",
"hmdb:HMDB0000148", "ensembl:ENSG00000141510"))
datatable(pathwaydfids)
[1] "Starting getPathwayFromAnalyte()"
[1] "Working on ID List..."
[1] "finished getPathwayFromAnalyte()"
[1] "Found 386 associated pathways."
I only get 386 entries, not the "Found 866 associated pathways"
I get
Kegg: 10/32.
Reactome: 173/476
wiki: 195/358
Is it an issue of limitation of data taken?
RaMP-DB version 2.5.4
thanks
